I realised that Dr Horrible is just your archetypal nice guy:
* sees the guy with a gf as a jerk with no intelligence and only muscles
* sees himself as the intellectual superior
* completely fails to communicate interest in Penny, but still considers her to be his
* tries to impress her with accomplishments instead of talking to her
* focuses so much on his invented rivalry with the guy dating penny, that he ends up killing her
